Is it possible somehow to protest it, you think?

Sure, tell the judge it was your first day out of the mental hospital, and you thought the sign said "no barking". Or tell them you were driving a stolen car so the ticket should go to the owner. Or claim you have diplomatic immunity, that always goes over well.
Or, just look at the fact that you were ticketed because you were in the wrong, and PAY THE TICKET!

I am sure you can protest it, but it's doubtful that it'll do any good.

Most places in SF are zoned for 2-hour if you don't have a permit for that section, and they do mark your tires. with a bit of chalk. If you are still there when they come back (which is after 2 hours) and the chalk is at the same place (i.e. you didn't move the car) then you get a ticket. It's pretty much cut-and-dry.

Sure, you can fight it. What is your basis for an argument - that you only violated the law for 40 minutes? And, you may pay more for the ticket if you appear in court.

Just pay it and move on...

Generally those citations are cut and dried, as they have monitors to check the time.
Consequently you are in violation of the ordnance.
You will be found guilty ! ! !
