Typical atheist question. But not a smart one.
There are many things which are ordained by God, and that cannot be changed, unless God wants to change. Not only amputees, there can be many examples like this and God can be questioned. It is similar as why God doesn't allow everyone to live at least 70 years? Why God doesn't make everyone rich? Why God doesn't allow us to live eternal life?
If God gave us eternal life, we would not try to live on. If everyone were rich, nobody would try to earn a dollar. But it is not so. Not everyone can live long, not everyone is healthy and rich. This is called destiny. No one knows his/her destiny for sure. An amputee has the destiny to be amputee for whole life. It is, however, possible that may be that's why God won't let him/her die in car accident, but may let you!
You may not have the destiny to become as rich as Bill Gates. But since you do not know, you can give it a try. All these are preordained. This is a part of God's wisdom.
Also, the life after this worldly life is much more important. And that doesn't compare to anything.

Healing can go beyond the physical. As a result of being an amputee, self-pity, discouragement, rejection, and other negative emotions may come into ones heart and mind. God may choose to heal their heart and mind and allow others to see the joy and peace that fills their heart in spite of their disability. This may help them as well as others to realize something Damien Marley sang, our bodies are just vehicle transporting the soul it's what's inside of people that's beauty to behold. We tend to take a lot of Gods blessings for granted, such as the use of our limbs, or we complain about our bodily composition. An amputee who has been healed and is whole in spirit helps people like you and I to see that life is so much more than our physical body. Not only does he heal them he uses them to help heal the spirit and mind of those who are physically whole.

There is a wonderful book called "Why bad things happen to good people". It explains why God is unable to break the laws of physics on earth. But he can help us in other ways, like providing emotional support. The belief in God's goodness is more important than the belief in his all-encompassing power. For many people, it's better to believe in a less powerful God that is still loving, than a God who has the power to help but chooses not to. Still hard to decide what to believe, but it's an option to consider.

Why didnt God stop WW2? Why didnt God heal my grandmother before she died so she couldve had a more profound impact on my life?
The answer is God does what he can to save the most people possible from hell, not limb separation. Show me in Scripture where it says the new covenant is all about having your limbs intact on earth? Correct me if Im wrong but it says the believer shall have ternal life in Heaven irregardless of his status here on earth.

He can only work in minimum mysterious ways. Jesus came to earth and used his powers to curse a fig tree and turn water into wine. He didn't use his powers for greater things like the messiah would (ahem, world peace).
