You dont say whats under the rocks but if its dirt then all the urine and poop will just get into the dirt and stink to high heaven, There are sprays you can get at Agway and thru Drs.Foster&Smith.com that will elemate the kennel odor. You just hook the sprays to your hose and give it a good soaking down.

My brother has an outside dog in a pen. He has a cemented floor. He cleans it out daily and every now and then sprays it down with water and with other things people have mentioned. Your best bet would to get it cemented verses the rock and straw that traps odor. Straw and the rocks become wet with urine and with the poop I can just imagine what it smells like.

Shovel up any solids, and clean it more often from now on.
If the bottom of the pen is not cement or something solid like that, rent a heavy duty roto tiller and till the soil thoroughly. This will mix any feces into the soil and help it decompose.
Then shovel up any solids every day, and clean it daily from now on.
Let the dog out of the pen more often, and teach her to poop somewhere that's easy to clean. If your yard backs up to a field, for example, take her to into the field every morning and evening. Give her a treat and praise her when she poops out there. She'll learn that this is the place to go soon.
And clean her pen daily.

We had an outdoor dog in a pen, we would clean it up twice a week. My dad punched the bottom out of an old metal trash can and burried it in the ground leaving about 10 inches above. We would put the poop in and he would sprinkle lime on it twice a week, then put the lid on.

I had the same problem. To get rid of the smell I cleaned up all the poop, and used powered carpet deodorizer. It sounds weird, but it worked. The best thing to do, would be to get some kind of kennel mat. If you clean them regularly they won't stink. It is the easiest way to maintain an outside pen. I got mine from this site. http://www.stallmats.com/ They can be pricey, but they are worth it.

Is there any reason that you keep her in a pen? I think that is very cruel to any animal, especially a Dog. But to answer your question, if you can remove everything from the pen and clean it with a broom and (O-Do Ban), then hose it out with clear water. O-Do Ban is widely used in Veterinarians Offices to kill odor, also used in other places with difficult odors. You can buy it at (Sam's Clubs, it suds up and smells very nice and is a disinfectant as well), I love to use it on anything I clean.

Clean it really well, bleach and rinse it really well and let it dry before letting the dog back in... Likely too the
odour is trapped by the rock... Never a good idea to use rocks, you should use patio stones.

I cemented my puppy's outdoor pen. Then I clean it out at least twice a week with Pine Sol and spray that off with a water hose. Then when that is dry, I let my puppy back in. That has helped me A LOT with the odor(s).
