WOW! That little buggy will be more valuable in time with the matching engine numbers.
There are lots of performance goodies you can get for that motor and the car is so light you don't need 400 horsepower to make it fast. There are camshafts and intakes and exhaust that can double the factory horses if you choose a proven package. Do some research to find out what worked for someone else and copy what they did. Find a magazine that specializes in Fords and write to them asking if they ran an article on a project 289. They can tell you what issue it was in and there you go!!!!

Since you are looking at a new engine and not modifying your original Numbers matching engine get a 302 or 351 crate engine. They are available in various horsepower packages so you just order how much horsepower you want or afford. Keep in mind that you will also need to make modifications to the drive line, rear end and brakes. The standard differential might not take the punishment of huge horsepower gains. Added weight and horsepower will make the standard brakes feel under size. If your brakes are drum all around, consider placing a disc conversion on the front at the very least.

Check with Ford Racing. Get a whole new crate engine and save the good old stuff to put back on when you sell it.
You can get a lot of HP out of a 289 or a 302. Check into it.
After all, what did the Shelby GT350 have in it? Remember?

How much $$$ do you have to spend? If cash is no object, I'd put in a fuel injected, stroked and blown Windsor. Something like a 331, 347, 408, 427. :) Realistically, I'd stay with something based on a 302, that way you could use much of your existing brackets, cables, hoses, etc... Coast High Performance ( http://www.coasthigh.com )has lots of different crate engines, I'm sure they'd have something that would suit your needs. Just be prepared to upgrade your driveline.

Matching Numbers? Keep the engine, if you want to pull it then put it aside to keep in case you want to do a full resto someday. 351 is the only logical upgrade. 400+ blocks usually require chopping the shock towers.

I would go with a crate engine get a 351 Cleveland, they had the big valve heads, the Windsors had the small valve heads with alot less power.

For the best power to cu in ratio put in a sbc. Go with the 350sbc, you cant get real power out of a ford motor.
