I'm researching on the differences of natural dyes compared to un-natural dyes, so I was wondering how I could make some natural dyes.

Boiling yellow onion skins produces a beautiful light yellow, beets make a great purplish red.
Black walnut husks boiled make a lovely brown.
I'm sure you probably get the idea. Just look at the plant and imagine what color it might produce.
I've seen some great naturally dyed easter eggs using these plants.
I used to use Henna to naturally dye my hair a rich shade of red.

I have dyed paper with water tinted by boiling onion skins with some vinegar.
I also dyed some fabric with water that I boiled beets in, again with some vinegar to help set the dye. Neither of these turn out real strong, but they were OK.

Edit: I didn't realize that someone had already made both of these suggestions. I wonder if we read the same article a long time ago, because I got the idea from a magazine article about dying Easter eggs -- about 20 years ago!
