I'm on work visa(H-1B) in US. My company is CA based but work locations were WA & FL.

I'm not 100% sure, but if you're not a CA resident, and you didn't work any of 2006 in CA, then you shouldn't owe any CA tax. You would need to file a CA non-resident tax return and fill it out showing no CA wages, and how much CA withholding you had. That should enable you to get a full CA refund. I know FL has no state income tax, but am not sure about WA. If they have a state income tax then you would need to file a WA return, and you might owe taxes to WA.

Your company messed up. If you did not live or work in CA, they should not have withheld CA tax. I'm guessing they did not withhold WA tax as they should have. The good news is FL does not have an income tax, so you don't have to worry about them. You will need to file a CA tax return claiming an full refund and a WA return for which you will owe the full amount and possibly penalties for not having tax withheld. You should find a professional tax preparer last month.

Correction: WA does not appear to have an state income tax. Therefore, you don't need to pay them. Next time I should check the state Department of Revenue before I answer.
