They make an ointment called SWAT or Flys Off one is clear the other is pink it is made for horses but is safe for use on dogs. You can put it on his ears even over open sores. It has some antiseptic in it and will help to heal the sores and it will stay put for a few days. It is about $7 or so for a good sized jar and it works very well.
Look for it at a farm supply store or anyplace that sells horse supplies.

There is an insecticide gel you can get to apply to the ears to help keep the flies off. To control the number of flies, I would get a few of those fly traps to hang in the yard. You can get them at any home supply store.

Bringing him inside away from the flies would be the best option.
Or you can put some Flies Off on his ears. Treats the wounds, and keeps flies away as well.

My dog had the same problem, Just put some petroleum jelly on your dogs ears.....it won't bother the dog and the flies won't bite him! And also, it's not the sanitation of the environment your dog's in, flies will usually come anyway.

I like a product called VIP fly ointment. A little goes a long way, so a small jar will last a long time.
