What's the difference between the two job titles?

Applications engineers are actual software engineers .. who develop and maintain an application i.e. a software. Where as systems engineers are hardware guys who troubleshoot hardware issues.

Systems engineers tend to look at the broader picture of how the system and its pieces interact. Software doesn't operate in a vacuum: what it does has an effect on others and vice versa. Thus, systems guys look to make sure everything works from end to end.

Applications engineers tend to focus on a smaller piece of the system puzzle and ensure that that piece works properly in its operating environment. That's important, too, to scope the function and develop it to get the most out of its operation.
