Bus... they don't have direct buses, so you're playing SamTrans/VTA pinball. 3 hours.
Plane: figure every hop adds a couple hours, 3 hours.
CalTrain: take BART to the Millbrae station (~10m) and wait for the next CalTrain (~15m) you'll be at Santa Clara station in 1 hour travel time. (faster if you get an express). Wait ~10m for a shuttle, 5m ride.
Super Shuttle: Walk out to the curb, say "SJC Airport plz." How fast depends entirely on who else is onboard and the sequence they drop people off.
But if your destination is other than an airport, I'd suggest focusing on how to get to your destination.

SFO to SJC is a very short flight. You have to wait at the airport a few hours so you should take Caltrain. Or if BART (Bay Area Rapid Transit) has some services to get to San Jose from San Francisco, take BART.

Your best bet is hire a long-range shuttle van. It'll cost you between $50-75 but you'll be there in under an hour, and it's door to door.
You can try Caltrain, which would mean you have to get a taxi or something to get to a Caltrain station, then you wait about 1.5 hours, then you get off at closest station AND get another taxi to the San Jose. It'll cost you at least as much as the shuttle van option and waste more time.

Something to think about with flying,
You have to be at the airport 2 hours prior to takeoff for TSA, you probably will not get a direct flight to your destination, so you'll most likely go into another airport first, have at least a 2 hour layover (we are up to at least 2 hours now, not including a delay on the ramp, the flight, most of which would be lining up on an ILS approach into SFO) You are probably looking at 5 hours and about $200-$500 for the 26 mile flight.
Its only 26 miles away, you'd be hard pressed to find a flight from SFO into there, so I'd take a taxi or the train. A bus might take you there, but it would be longer!

Unless you have a private aircraft, flying would take too long ( parking & in and out of security, ect). Using BART can also take time since it stops alot. A shuttle bus would probably be the fastest ( as long as it dosen't make many stops).

i would take caltrain
plane would take too long for a trip so short and it costs a lot more. Bus would be slower because it has to stop more often. leaving it up to the train to take you there
