Probably more related to some of your other problems. Basically, you're breathing more than your normal and blowing out all the CO2 faster than you can retain it.
It could also be related to your fever, we tend to blow off more CO2 during illness.
If your HCT is low, it implies you have reduced carrying capacity for oxygen. You may be blowing off more CO2 in response to your body's need to more oxygen. (However, I do agree with the previous answer... it may mean little)
As for your cardiac function, did they do an echocardiogram? Usually septal defects are not enough to make you short of breath. Of course that depends on the severity of the regurgitation. You may also be blowing off more CO2 in an attempt to compensate for impaired cardiac function. If you actually have the full Arterial Blood Gas (ABG) numbers, we could probably get a better interpretation of what's going on... as CO2 by itself leaves too many variables.
As for the GFR of ~60 is probably normal. Depends on your age. If you're in your 30's, it would be considered within normal range as that would place your Serum Creatinine around 1.1. Normal range is 0.8 to 1.6. This all implies renal function is normal. (I'll include a link to a calculator below)
If you've also had an echocardiogram, perhaps a few excerpts couldn't hurt either.
My advice though, is not to read too much into the low CO2. You're probably young, guessing in your early thirties... shouldn't sweat it. In fact, the low CO2 may simply be from "anxiety" from being stuck with needle for the Blood Gas.

Ok, lots of issues here that may or may not be related...
A low carbon dioxide level means nothing in most people but can mean your hyperventilating or else that your body is compensating for a metabolic acidosis.
With a atrial septal defect you may be more at risk for an infective endocarditis which can cause fevers on and off for weeks and tired all the time.
A GFR over 60 means your kidneys work fine.
A low HCT means anemia which is common in any menstrating female...depends on how low it is.
