I have a hen and a rooster; both go into the box at night, I think. Would one or the other refuse the eggs? If so, why?

You should have a roosting pole for them to set on at night. Chickens like to be off the floor at nighttime. My chickens tip the egg boxes over all the time and the eggs just kind of get moved out of the way. Generally roosters don't set on eggs anyway and the hen is probably just not broody and not interested in setting on the eggs.

Roosters normally don't stay around for the raising of the chicks. So the rooster could actually care less if they are fertile or not. The hen however gets the choice whether to keep the eggs warm or to just leave them. I go with the person above me. Give them a place to roost at night. Hens would actually rather not sit on eggs. Its very uncomfortable for them, and they only do it if they wish to be mothers. So why not have a better place to sleep? This is why they push them out. Don't dispose the eggs!!! Collect them each day(before they go rotten), put them in the fridge and eat them!
(cheeper than publix or wal-mart) or you could sell them. It doesn't matter if they are fertile or not, they taste the same either way.

The hens will sometimes push out the eggs if they are infertile...just throw them out.

They are probably infertile. Just dispose of the eggs.
