A taxi will be safe, but it will also be VERY expensive! The NYC taxi drivers can make their own rates into New Jersey.
The best thing will be to take a taxi to Penn Station, which will be a flat fare of $45 plus tolls and tips. From there you can take NJ Transit into New Jersey. If it is too late for a train to where you are going, take the PATH train into Hoboken or Jersey city and then take a Jersey cab/taxi service from there. It will cost much less than negotiating a fare with a yellow cab in NYC.
You can also try a car service at the airport. I would try calling 212-777-7777 or 212-666-6666 which are the most popular car service numbers and see what they would charge you.

Holy cow that's a long trip. It depends what part of Jersey you're going too. I'd take a shuttle into manhattan (Penn station).. From there you can take a train to Jersey... But if you're talking about midnight... Then if you can find a shuttle to Jersey.. If you can't find a shuttle, get a car service...
Taxis would cost you a lot, maybe $100. A car service would cost $40.

The woman above is more or less so correct, but where is your hotel in NJ located? The two phone numbers for those car services are highly reputable, but from JFK to most places in NJ, expect to pay about $100 -$130. Since you are arriving late at night, your choices for alternate forms of transportation into NJ is Very limited. Unlike New York City, which stays open all night, places in NJ close relatively early public transportation options are few to non existent late at night. If you were arriving earlier, there are ways to get to NJ for around $20 safely... it just depends on where your hotel is.

If your hotel offers a shuttle, take it. you can always go throuhug them if something goes wrong.
If its there shuttle, it will be there employee or contractor, it will be safe and they will know where to go.
