I feel really stupid, but this joke has puzzled me for many years. On the Simpsons episode in which the family moves to Cypress Creek, Homer is too inept to notice that his new boss, Hank Scorpio (voiced by Albert Brooks) is a terrorist supervillian. At one point, Homer wanders into Hank's office with a cup of coffee asking if he has any sugar. Hank reaches into his pants pocket and pulls out a handful of sugar, and says, "Sorry it's not in packets."
Is this something esoteric, obscure, or perhaps a cocaine reference? Or is it possibly just random enough to be funny?
Hope I don't look like too much of a moron right now.

I think it has a reference (like so much other stuff from Simpsons) to other great and famous joke.
This one you've described is a famous one from this fat comic from England - Benny Hill, he was before Mr. Bean.
So, they sit with a friend in a cafe, a waitress comes, a pretty stout girl, with a low cut on her blouse, you can see the shape of big breasts, and a short skirt. She asks: "Tea?", they say: "Yes, please", she takes two bags of tea out of her bra, and poors the water into their mugs. (Surprised look on their faces).Then she asks: "Sugar?" They say: "Yes, please", and she reaches down into her bra and produces two small bags of sugar. (A more surprised, confused, embarassed look).
Then she goes: "Milk?" And they reply in chorus: "NO, THANK YOU". :D
That was funny at that time.
I think it may have travelled into Simpsons, but altered.
(Not really sure if I have retold the joke in the right way, the idea anyway is correct.)

I LOVED Mr. Scorpion!! er...please call me Hank. I think I'm going to go down to hamick's 'r' Us or perhapse Swing low sweet chariot and get an office hamick for MY company. Better yet, I think I'll suggest we all go down to the hamick district on 3rd. Thanks for bring up this episode, I loved it (but I love them all)
As far as the joke goes, I thinl there is no "hidden" agenda with it. I think it is simply non-sensical humor, and the fact that hank Scorpio went above and beyond to make sure his employee's were happy (while plans of world domination was HIS hidden agenda).
p.s. I love the bond reference in this one. Classic!!

I thinks it works because of the unexpected! A bit like asking for a pint of oil for your car and having a sales assistant pour it into your hands, you are expecting it in a container. besides who carries loose sugar in their pockets?
