Well, it's hard to tell without the context. It sounds like you're pretty sure he didn't mean that you're ugly, though that would be my first thought.
Maybe he means that you used to be ugly, but blossomed into a beauty, just as the duckling blossomed into a swan. Maybe he means that you may not be much to look at right now, but that one day you will be.

You didn't say how old the guy was. Actually, it's quite a compliment. You're probably an awkward, at that age teenager, not quite a kid, but not yet a woman, maybe all arms and legs, etc. But that he already sees in you (even if you may not) how beautiful and gracious you're going to be as an adult woman.
