We are following the practice of keeping them separated in the beginning, but our cat is too frightened to even go near the door of the new kitten's room.

is just part of his instinct to avoid kittens, in the wild many animal can not get near the young without being attacked by the mother

the older cat probably feels threatened. Like it's going to be second best. there are also territory issues. i hear that you should keep an older cat in one part of the house for a few days when you get a new kitten then generally let it come closer.

Don't worry, it will pass. Don't let them get together yet because the old cat fill that the kitty is invading his territory...but eventually they will learn to love each other. But remember the time will come when they gonna fight but that's normal.

well that happend to me too with my cat she
got mad of our new kitten i guess it was cause it was her territory first and of the coming of a new kitten they feel uncomfterble with them there after awhile
but they get used to it its like a child once a new baby comes along they get more attention and they get jealous because they were there first so why should the baby get more attention what i did was i sometimes paid more attention to my first cat so she did'nt feel left out after she treated my cat like her kitten like if she was his mom♥ good luck ;)

its a personality thing. it feels threatened. eventually it will come around but it might take some time.
