I used to run about 3 miles each day. After I was able to take it up to about 5 miles my knees started to hurt. Now I run about 6 miles every other day. Is it better to run less distance more often or longer distances and take every other day off?

do some days concentrating on hill work....running up down a hill....or you could use a treadmill and do 1 minute at a high incline 2 at a low one
Some days concentrating on speed.....alternate sprints and jogging
One day a week should be for distance though.....

You need to trust your body for this answer. If you are having pain if you run everyday then continue going every other. Even professional sports players have days off between games for that same reason, to let their body rest a little.
