I wouldn't see why not. The emulator simply makes the software you are running think that an Amiga is present. It won't make your computer think its an Amiga. Emulators are typically designed so that they translate things like video and sound into things that Windows can understand natively. They use something called DirectX to do this. Modern emulators do not and should not use low-level access to your PC. Windows is designed to eliminate any such need.

With the exception of some early DOS emulators, every emulator I've ever used ran under Windows, either in a window, or in a full-screen mode that I could easily switch back from by using Alt-Tab.

Yes, an emulator is only a program running into windows, so when you leave the program you get back to windows. You never have to uninstall windows or such.
