Cafe Mozart on the Upper West Side at 70th and Broadway. Very good desserts and they are open till 1am on weekdays and 3am on weekends. The vesuvious cake is very, very good.

There are several places that serve great desserts, but they aren't open that late. Payard in the East 70's closes at 11 and Upstairs at Bouley is closed by midnight.

Chikalicious Dessert Bar in the East Village closes before 11 (but you can get a 3-course "dinner" composed entirely of desserts - keep this one in mind)

I'm quite the fan of Esperanto Cafe on MacDougal Street- it's a quaint little place that has never let us down when it comes to taste. They have lots of pastries to choose from, and the best cafe drinks in the area.
The best part is, they're open 24/7, so no matter how late you get a craving, they'll be there waiting for you.
I never visit NYC without stopping in here, even if it's out of the way.
Hope you get a chance to visit, and enjoy it as much as my friends and I do!

Bouley Bakery on West Broadway in Tribeca. I LOVE the desserts.

If you're down near the theatre district, you're sure to find some nice places still open.

Also, if you're down by Greenwich Village, there will be some interesting places open.

Chikalicious is the best place for desserts in NYC. But, that's just me :)

Try KFC/Taco Bell down in Greenwich Village. That'll quench your appetite.

La Lanterna on MacDougal (I think) in the Village. Or Serendipity on 61st and 1st.

there is a phenomenal place on the east side... east of third avenue but of course i can't remember the name of it!

there are 55,000 restaurants in NYC alone, you'll find something. have fun!
