Found out we made a mistake on 2004 taxes and had to pay IRS almost $2000 in 2006. Can this be deducted or counted as taxes paid on our 2006 return?

No, you can't just deduct it on your 2006 return, but you can still amend your 2004 return and get a refund of the extra you should have gotten if the mistake hadn't been made.

No. The liability was for 2004, and federal taxes are never deductible.

If you made any state tax payments, these could be deducted on Schedule A if you itemize deductions.
