We had to do the same during a Reno we did, it was a nightmare. the wood putty doesn't take the stain like the wood and those areas will be solid and darker. there is a filler that you can buy that is stainable. but you can try this. Get some extra fine steel wool and those green flat scrub pads. go over the whole door with the steel wool then wipe with a clean (LINT FREE) cloth. make sure to get into the grooves. then apply the stain with a brush and using a clean lint free cloth, wipe the stain in the direction of the grain. make sure you get any excess stain from the grooves. when you applied the stain more got into the grooves, making them darker. Let the door dry completely and then buff with the green pads. always in direction of the grain. wipe again and apply another coat of stain. wipe away excess. when completely dry any areas that you need to touch up, just put a little stain on the cloth and rub in. Sorry to say it's time consuming. Otherwise, sand all stain off completely and start again or go buy a new door..

Well, I know that this is tedious process. And, it sounds like you will have to start from scratch again. This time around you might want to adjust the grade of your sandpaper as well as the color of your varnish. Ultimately, your goal is to enhance the natural quality of the wood. Now, I would provide you a link that will hopefully give you some additional insight along with my opinions.
Hope this helps!
