are there any parts of Manhatten to avoid, if so where?

Not really, most of it is obvious if your walking around. Late at night, I try to avoid the far edges of Manhattan (literally) because some areas can be a little weird. In the East Village/LES, Avenue D has some projects that you'd have no reason to be walking around in anyway, but I'd say avoid that area at night. Areas around the bridges, tunnels, highways (especially if you're walking under them) can be sketchy at night sometimes.

I don't always feel comfortable walking around parts of Midtown or Chelsea when I go west of 7th or 8th avenue late at night (after midnight or so). Some blocks can be very desolate and weird with warehouses, industrial stuff or construction sites. When you go really far west, you may be the only person walking on the block at night and the rest is speeding cars, weirdos and homeless people. I also try to avoid the areas directly around Penn Station and the Port Authority bus terminal late at night because a lot of creeps hang out there (like in most cities).

Some people don't like to go above 96th St because that's where Harlem begins. Many people are still afraid of Harlem in general even though some areas are perfectly safe. I honestly can't give any tips on anything north of 96th St. since I never have any reason to go up there. I wouldn't go up there late at night since I don't know my way around at all.

Right now, I wouldn't say so because of the mysterious odour which swept across parts of New Jersey and Manhattan on January 8th. But other than that, I think there are but you have to be "street smart" everywhere these days -- don't go out alone (day or night), etc. From what I've heard, there are beautiful, magical and totally unique places that are well worth the visit.
