It could be one or two things. Either your kitty is still in its nursing stages and is too young to be in a room by itself regardless of how comfortable you might think he is with his toys, food, water, litter, and bed and still need to snuggle under something or someone or it could be in heat.
When I had my last cat, before I found out he was in heat, he use to meow like that at night, EVERY NIGHT, use to drive me insane but during the day he wouldn't meow as much or hardly at all unless he was hungry or wanted attention. How I found this out was that I took a personal day from work just to observe him(I know that sounds crazy) but by him being my first cat, I was really concerned about him. Anyway, when I took him to the vet, sure enough he was in heat.
Suggestions: Let him try snuggling with you and your significant other for a few nights or let him sleep in the room with you in his own bed and see if that help. If not, you may want to schedule an appointment with your local vet.

Is she in pain? Does she have arthritis and it is painful for her? A good way to test this would be to ask your vet for a bottle of Metacam, which is a pain killer and antiinflammatory Put 5 drops of this on your cat's food every day for a week. If she stops meowing it means that the Metacam is easing some pain she has and your vet might suggest that she stays on it. It is a very safe medicine and a cat can be on it for life it necessary.

i think the cat gets bored and needs your attention so definitely locking it somewhere wont help. my cat does that sometimes too when i am sleeping. he wants someone to play with him n stuff. why dont you guys try playing with the cat during the day and before going to bed so that it gets really tired. then it might also sleep at night. you should not let the cat sleep all day long and then be awake at night. my cat learned to be awake during the day and sleep at night even though occasionally tht trick fails. but i guess its a cat's thing to be active at night. good luck

Have there been any changes in the cat's life recently? Any new people in her life? Has the vet checked her?
My neighbor used to own a dog, she was howling most of the time, neighbor took the dog to see a vet, nothing wrong, then to see dog therapist, who discovered my neighbor had bought an aquarium and that seemed to have caused howling attacks 24 hrs/day. When the aquarium+ its residents had been taken back to the shop, howling also stopped.

She is lonely at night. We had a problem where my cat got a bit depressed after being on his own for a year, so we adopted another cat. No more issues! They are upset because you are part of the pack and you desert it at night. If there is another animal to keep him occupied she will relax.

is the cat sterilised? well, my cats did just the same before they even turned one. it must have been just some "mating season" as my mum always put it to be.. now both are sterilised.. hehe! and they dont meow late nites anymore!

try letting the cat sleep with you this may be the problem she doesnt want to be alone...cats have feelings too you know
