He must love atheists the most. Why else would he give them more intelligence, purer souls, and better looks than everyone else?

Your question already assumes there is a God (although that may or may not be true. No one has ever seen God, nor has God's existence been documented. For all we know, there might be many Gods. Anything is possible absent objective proof).
On top of your assumption that there is a God, you also attribute to this "God" the quality of love. But once again this is merely an assumption. It could be that even if there were a God, s/he/it might not love anything or anyone.
So you start from two assumtpions:
1. There is a God
2. God is loving.
You then proceed to ask if God is fair, or if he has favorites. Given that you have already made some pretty irrational assumptions (irrational because there is no reason to believe either assumption is true), why not simply assume he loves everyone equally? Pick the God you like best and go with that. It's as rational as anything else you seem to believe.

For God so loved the world, that he gave his only begotten Son, that whosoever believeth in him should not perish, but have everlasting life John 3:16
The Lord is not slack concerning his promise, as some men count slackness; but is longsuffering to us-ward, not willing that any should perish, but that all should come to repentance.
2 Peter 3:9
Please notice that God states clearly that He loves the WORLD...this includes each of you. He is not willing for anyone....including YOU to perish.
We are also told that if anyone seeks HIM,,,,He will in no way cast them aside.
Anyone can find salvation in Jesus Christ...all they need to do is ask...see the link below.
So the answer is that yes God does love us all equally enough to assure we all can be saved.
Does he have favorites? Well any parent that has several children will often say "I love my children equally" but if we watch carefully, some do get treated better. Some do get more of what they ask their parents for. Why? They mind better. If a child is always misbehaving, a loving parent can not do as many of the nice things as if they did not disobey.
God has promised that if we seek HIM first, He will respond in kind.
1 John 3:22 And whatsoever we ask, we receive of him, because we keep his commandments, and do those things that are pleasing in his sight.
If we disobey GOD, He has to chasen us and if we are being corrected. we will often think that we are not loved as much as those that did not have to be corrected.

God loves everyone equally, it is ourselves that go away from him, through our sins and wrong behaviour towards him...
Ask anything to him from your heart and he will surely answer you... he gives what you deserve and when.. as he knows about you much...
As it is mentioned in bible that he has carved your name on his palm! He knows how many hairs you have on the head!
So what you thing? the person who knows so little things about you, will not love you...

He plays favorites
Romans 9:18
So then He has mercy on whomever He wills (chooses) and He hardens (makes stubborn and unyielding the heart of) whomever He wills.
