Wilton makes little plastic vases to hold real flowers on cakes.
Michael's or cake decorating suppliers sell these.

I have seen people place the flowers on tiny circles of parchment paper. (you could use waxed paper too)

Put the flowers on AFTER you bake the cake and it is iced.

If the flowers are real, the color should not run from just sitting on top of it.

Bake the cake FIRST...then put on the icing and wait for it to dry. Put the flowers on after the cake gets to the reception site and gets set up on the cake table...the flower color won't get on the cake.

The dye from the petals is not supposed to run on the cake, however you should cover the tip of the stems with aluminum foil, and then wrap them in flower tape if you are going to stick the stems into the cake, since the moisture from the flower can seep and contaminate it.

??

Real flowers don't have dye and they don't bleed onto anything.
