We need some form of protection for our LUNGS (respiratory system) and so our cells make Phlegm.

See the wiki page

Okay - so the lining of the respiratory tract (nose, air passages all the way into the lung) is lined by a special type of epithelium ("respiratory epithelium" with cilia and goblet cells).

The goblet cells secrete mucous and this sits on the lining of the respiratory tract and many forms of particulate matter (inhaled soot or dust, bacteria etc) collect in it.

Normally if there is not much going on then the lung clears this by itself (the cilia waves and pushes the mucous to the back of the mouth and it just gets swallowed usually).

If there is a lot of infection then bacteria can be caught up in the mucous. Also there can be many white blood cells (infection fighting cells) and all of this tends to form the yellowy-browny-greeny type of phlegm.
