the atom didnt come from anywhere - it just exists
the atom is a smaller part of a molecule. many molecules make up certain substances such as water, coal etc..
energy always existed but now we have learnt how to exploit it or produce it. for example - nuclear energy is possesed by the nucleus of an atom - but thru certain scientific procedures we have learnt to take that nergy and use it for ourselves

Physicists speculate that the simplest form of matter, hydrogen, was created seconds after the big bang. During the time in between the big bang and this moment (those small seconds) matter was a bunch of jumbled crazy particles that existed in a realm of existence where the physical laws of our universe were establishing themselves and spacetime was spewing into the nothingness that existed before. Then hydrogen was pulled together in large clouds that formed into various galaxies. It further condensed into stars where enourmous pressure caused nuclear fusion where atoms of hydrogen formed helium, in older stars (giants) heavier elements are created. I have read that all iron came from supernova where the forces of the explosion changes colbalt into iron.

eri, cutiepie_4ever, and Richard D have accumulatively, thoroughly and accurately answered this question. My answer comes only with a couple of additions. Matter and energy cannot be created or destroyed, only changed from one to another. Light and sound are different frequencies of the same spectrum.The "big bang" was the manifest of a cyclical implosion of infinite density (along the lines of a universally encompassing black hole destroying itself under its own mass and density).

Atoms are made out of electrons, protons, and neutrons, which are in turn made up of quarks and gluons. Atoms began to form about 400,000 years after the big bang, when the universe had cooled enough to allow atoms to form out of their constituents.
