Civil (human waste and household pollutants), industrial (chemical waste), and agricultural (pesticides).

1. Some Industrial wastes pour its waste water in the Nile river.
2. Agricultural wastes. pesticides.
3. Some heavily contaminated solid wastes seeps its wastes to the underground water.
4. biological wastes from all kind.
I have to say that the Egyptian Environmental Affairs Agency (EEAA) has done a lot in just few years.
It stopped (since 2000) any new project doesnt have an Environmental Impact Assessment (EIA) from being operational.
Some old industries are still polluting, and that's why the kicked out Nadya Makram Obeid from Ministry. because she had no exceptions, and she thought she is not in Egypt!

All the above is not the persisting problem of today.
The real problem is in the inefficiency of the Water Treatment Plants in Egypt now, out of corruption and lack of good maintenance!

I think it is very similar to the rivers in Ecuador . They are in a way open sewers ,which propagate many bad things. The mosquitoes are raised in the open sewers and are exposed to all kinds of bad things.
