August 31 I had PROTECTED sex and like 2-3 weeks after that I started to get this umcomfortness in my penis with a slight burning and my pelvic was kina sore. Then in in Mid September or early October my neck,throat and under my jaw was really sore and my underarms were too and i was really sleepy sometimes. I went to the doctor the first time and he checked my pelvic and said nothing was swollen or nothing. Then i went back because of the sorness and he checked my lyphs and said they werent swollen and checked my throat and said it was red he drew blood and did a CBC and it came back negative and he did a urine test to check for Chlymida and Gonnrhea came back negative. And this week i got a cough and then days after my neck and lyphs in my neck started for feel sore again i have a sore throat and i just dont feel well really and it seems to worsen at night i have Nasal Congestion, Runny Nose, and had a headache. Im worried that this may be H.I.V is it or is it just a bug going around

No I don't think it's HIV, but there is really only one way to eliminate that as a possiblity- and that is a blood test from the doctor. Otherwise, it sounds like you have a low grade infection of some sort- possibly sinus. The nasal congestion/runny nose thing are usually worse at night, and would tend to make your throat sore because you would sleep with an open mouth to breathe easier. Your neck may be sore from a poor sleeping position, which you take to ease the breathing as well.
I don't know what you mean by your lymphs being sore, since the ones in the groin, throat and chin area are not palpable unless they are reacting, and then feel like a small marble or lump. If they are enlarged, it's in reaction to an infection, and the doctor would feel them. The area might just be tender from you rubbing them, though.
Sinus congestion gets worse at night, or at least more bothersome because we lie down and move around less- so the drainage down the throat is more noticeable. You can use an over the counter medication from the pharmacy, or mention it to your doctor and ask for his recommendations. He can also do a quick check of the sinus area and see what he thinks so far as it being an explaination for your various physical complaints. I think that's a far more likely explaination for your symptoms than something like HIV. Most of our ailments are fairly simple in origin and easy to treat, and like as not yours will be as well.
To help combat the nighttime problems, you might consider doing a good clean on the pillow and sleeping area, and use a spray to eliminate allergens. Febreeze makes one that works well, as does Lysol. You might also consider a cool steam vaporizor or humidifier to add some moisture to the room, as dry air can also aggrivate the respiratory system. Look for the simple fixes and explainations to your troubles, get the HIV test to set your mind at ease with that, and you should find yourself feeling better overall.

I don't think it's possible to have symptoms that soon after being infected with HIV. If you're really worried about it get tested to ease your mind.

normally you have get to get tested 3 or 4 times in order to determine if you have HIV...just, keep getting tested. i know it sounds like a pain in the a.ss, but its better than not knowing.
