Years of experience here. Moms will push away or attack a pup for several reason, not the sex. If she knows something is wrong with that pup. She knows she doesn't have enough milk for all pups. Or it got handled and got a scent on it she doesn't like. Could be several reasons a mom will favor a pup.
First, is she nursing both pups? Is she actually neglecting the male pup and pushing away from her? Do you have them in a quiet, private area with clean linens, warm? Are they being overhandled, big no no! Does she appear to be doing ok, eating/drinking plenty. Out for potty/fresh air and break from pups while they sleep. Is the male quite a bit smaller or have any signs of not being "healthy? Is the female pup letting the male nurse? Have you checked to make sure there is milk from her nipples and they do feel swollen with milk.
Let's assume they all seem ok, got milk. Do not let the male pup get cold if she's pushing it away. If she isn't nursing it equally, remove female pup for awhile after it has nursed.See how she is alone with male pup. If she is actually pushing it away it may have a problem. They will let a sick pup go. A chi can go down real quick!! They are so small to begin with.
Think about the questions I asked. Try suggestions. If the male pup is much smaller, she won't feed, ignores, attacks and nothing is helping I would urge you to take all 3 into vet. Good idea simply because they are chis and doesn't take much for them to get really sick really quick. I've seen a few hours make a lot of diff in the small breeds as far as survival. I assume you have a vet already and could call vet Friday for advice.
Do not assume she is just favoring the female pup. Could be her instinct that something is wrong with male pup. Best of luck and hope all will turn out ok.

Is the male smaller and seems weaker than the female? If it is she senses this and may end up killing the pup. They do this when they can sense a big problem with them. You can try to feed the baby on a bottle and keep it away from the mother. Hope the little guy will be okay.

I dont think she is rejecting the male because its male and she isnt used to them, sometimes they just reject them. Are you handling the boy a lot more than the girl? she might be rejecting it if u are handling them too much. Keep your eye on her-- you might think of talking to ur vet, maybe getting a baby bottle and taking him away from her, as it isnt worth her killing him. Is this her first litter? if so, she might not know quite yet what to do. Is the boy one weaker/smaller than the female?? if so she might just be caring for the girl becuase she feels it has a better chance of surviving-- its a dogs world, they have weird instints, just do what u feel is best for the baby pups

There could be something wrong with the boy. Mother animals often kill their young disabled ones. If it they were mine, I would not leave them unsupervised. If I had to I'd remove the boy and bottle feed him and keep him with me (or a caretaker) at all times until he was able to eat by himself. Also have him checked by the vet to see if there is something wrong with him. I once knew a person who rescued and bottle fed an abnormal kitten . This cat was the best pet I ever met.

Is this your dogs first litter of pups? Is the male a runt? You need to see if the male is being nursed properly. If not you need to get milk replacement and bottle fed him. Which is a lot more work the you think. You have to rub the pups stomach area to ease digestion and bowel movements. You will also need to keep the pup warm but not to warm.

It sounds as if she knows something is wrong with that puppy. Take them to the vet. He can look them all over and determine if there is something wrong. He may also suggest that you hand feed the puppy if mom is not feeding him right.

Dogs can get territorial even though if its thier own litter. You're probably right about the right about your theory.
