Spiritus super aquae, in the singular
"super aquis" = "over the waters" would be a plural, maybe you are talking about the Bible, where that is used at the beginning of John.
"Domina aquae" would be the lady of the lake, but could also be the lady of the water in general, if you want to be specific it would have to be "domina lacus", although lacus is a word for trough also, or "hollow" in general.

Spiritus in aqua - Spirit on the water
Domina aquae or domina lacus - Lady of the lake
Aqua is used more often than lacus to mean lake, but both are correct.
Ambulat in aqua - (she) walks on water
Ambulat super aquam - (she) walks upon water

Super takes either the accusative or the ablative case, so 'super aquae' is not correct for the singular.

sorry, don't have an answer for you, but had to commisserate after my four years of high school latin. If I remember correctly, the right conjugation of the main words will get you the meaing of "on the." So, if you have the possessive version of aquis, it will translate to spirit of the water.
