U.S. citizens violate the embargo every day...a perfect example would be missionaries from various religeous organizations. As long as you are not going directly from the US, to Cuba, and back to the US, you should be fine. For example, travel from Texas, to Mexico, to Cuba, to Mexico, to Texas.
I am an Agent with Immigration and Customs Enforcement, and I escort prisoners to their home countries using this method ALL THE TIME.

It would not violate the law of your other nationality, but would violate the American ban .. so I would say yes, you would get in trouble if the goverment knew you travelled there. I hold dual citizenship, I know I can fly in/out of a country on 1 passport and into another on my other passport so I wont have a visa stamp ... so I wonder how they would know?
