Whew, this is the best question I've seen in a while! I love Mexican found and was born and raised here in SD so it's a subject I know a lot about :) Here are my suggestions...

Old Town Mex Cafe: you gotta give it up to the oldie but goodie. They make the tortillas right in the window and everything else is just as fresh.

Chuy's

Guadalajara: really good and good prices

Cotijas: if you want a really quick and cheap meal

Ranchos: one of my favorites because there is a lot of vegetarian opitions and everythign is super fresh. They make great chilaquiles too :)

YUM!

Ah gawd, I'm looking it up !! I was stationed at NAS North Island thru the 80's-90's, and there was a tiny hole in the wall right down the street from my apartment in IB... greet burros, plates, and every Sunday morning, Menudo !!

Outside of all the Something-BERTO's if you want authentic regional fare, head to Old Town. El Agave has great Mole from Oaxaca and of course, there is the Old Town Mexican Cafe.

There is another place just south of the Old Town Mexican Cafe that has great food, from all over Mexico, but I forget it's exact name. It has something of a Coyote in the name. But it is definitely at the end of the block where OTMC is at.

Enjoy!

I thought La Pinata near the old downtown was pretty good and a good deal for the money. Better yet, they have plenty of PARKING.

The two mariachi singers are really good. One of them had his guitar signed by none other than Carlos Santana!

Mama Testa in the Hilcrest area! It's a little pricey but SO good!

Other than that I would say just about any Roberto's... now I am hungry.
