It depends on what STD it is.
Chlamydia and gonorrhea is a urine test and a swab test.
Herpes is a test of the fluid from the blisters. If the person is not having an outbreak a blood test can be performed.
Syphilis can be a blood test or a swab test of the fluid from the sores.
Trichomoniasis is a swab test of the fluid from the males urethra.
Hepatitis and HIV are blood tests.
There is currently no test for men to detect HPV.

well it depends on what kind of STD u are testing for. For HIV you would do blood work but since HIV is hard to detect you would do blood work and if ur Tcells are normal or low or high u would come back in another 3 months and do blood work again (most patients diagnosed with HIV usually have no signs and symptoms the first 6 months, unforutantly). For a GC (ganaria and clamydia) you would do a culture by swabing around and inside the penis and sending it to the lab, for genetal worts it would clearly be seen on the male not on the penis but actually it mostly likely starts either in the *** crack or around the anal sphencter (maybe thats to much info)

it's not the "inside of the penis" it's the urethira (pee-hole). and, not surprising, i hear it's pretty painful. but still a good idea, of course, to get tested.
