I'm guessing as I have worked in the food production industry:-
They probably do have a flat bottom, but they are rolled around on a special grate after cooling to remove it. Then they are re-heated to melt the chcolate very slightly (for smoothness) whilst continously moving them to prevent any further marking.

The chocolate is on a machine and the malteasers just pass through or roll on it depending on what type of machine is being used. Sometimes the chocolate squirts from all directions and sometimes it pours on!!

The core is made first- the chewy part. Once the solid, hardened balls are ready, they are placed in a drum with liquid chocolate and swirled lightly for a short while after which they are ejected on a dry surface by the help of an electric current.

they drop the maltesers from a tall tower. while they are falling they spray chocolate from the sides of the tower to cover them. as they fall they dry and land on a safety net at the bottom nice and round and covered in chocolate. this is the same way they used to make lead weights round but without the chocolate.

The malted milk balls are spun in a sort of drum and the chocolate is piped in; they get covered without getting flattened.

I would imagine they just drop them in a vat of molten chocolate. The maltesers will float.
