I don't know why colds cause sore throats, but the immune response answers are quite reasonable, and that's probably the direction you should look if you want more information.

But I have to say this! I think they ought to change the name of this to Yahoo!WildGuesses, based on the number of people who answered your question who don't know the basic fact that colds are caused by viruses, not bacteria.

Its the body's defense system in action. The area which has an infection will become inflamed. The white blood cell count will rise and will deveop antibodies which will kill the bacteria and keep you immune system will prevent another infection with that bacteria in the future.

you answered your own question.

yes, bacteria that causes a cold, had to enter your body, and usually the main course is thru the mouth/throat....

your throat is fighting the bacteria in its own way,,, kind of a "securing the perimeter" style warfare, and attacking it directly inside the gates......so to speak....
and this causes the discomfort.

From a dim and distant biology class i seem to remember that you get sore throats as a result of viruses because it is more likely that when you breathe them in they attach to the throat lining. Viruses use your own cells to reproduce more copies of themselves. this process kills the host cells - cells at the back of your throat and damages the outer lining hence your throat gets sore.
