If what you're asking is only which woodwork to paint in order to difine the area it is related to, then paint the woodwork on the walls of each individual area according to the color scheme you have in mind. Don't paint around corners when they lead immediately into a different area. Only paint around corners that will be part of the area using the color you're putting on the wood.
About using a primer: KILZ is a good product for sealing in stains which it is primarily designed for. If you're not concerned about stains that might bleed through the new paint, then don't use it. Use a primer that is compatible with the brand and type of paint you plan for the woodwork. If you don't know or have questions about which primer to use, then go to a local paint store, not a deparment store such as Wal-Mart or Sears, and ask the people there. They are usually knowledgable about their products and will seldom steer you wrong. Latex is easier to use and to clean up that oil-based paint which is why you might want to stay with latex for the whole project.
Lastly, put two coats of paint on. Don't try doing the job with just one coat no matter what the directions on the can say. No one can put on a single coat with a brush, or any other tool of the like, well enough to cover the surface uniformly. The second coat not only makes the job look better, it, where the undercoats have been correctly applied, lengthens the life of the work.

Not entirely sure of your question as far as stopping and starting.... at any rate.. perhaps I am a poor person to ask because I am totally in favor of WHITE.. semi-gloss white on woodwork(water base.. not oil base)... In your case, you would have to prime first(very necessary using KILZ from Home Depot, etc) then paint... No place to stop.. just paint all the woodwork that color.

You could paint an accent wall in your office that would be the same color or a little diff. shade of the foyer. In the foyer you can use that color as an accent or trim. Or you can use that color/shade of it on one wall of the staircase. Keep the basic (white I am assuming) but just accet with the color. Make sure the color you choose works with your floor color and accent colors of pictures, etc. in your rooms so you don't have too much distractions. Everything should work together to emphasize the color. I just helped a friend with this. She had a rug in a main hall that had a light orange in it, but had a picture w/blue in it above. In another room she had a lovely orange flower pic. I moved the flower to the wall above the rug and put the other picture in a room with blues. It really tied things together and made the whole room look so diff.

Pick one color for the woodwork in all the rooms. This will help tie them together. You can use different paint schemes, but use a unifying woodwork color.
