Personally, I would go with the Trek, if the money isn't the most important factor.
The components are mostly Ultegra, while the Roubaix is Ultegra and 105. I'm not a huge fan of Specialized's polymer dampening gimmick even though I ride one with it.
The Specialized is a good bike with similar geometry, but the feel of the Trek is very stiff, maybe too stiff for some. But from an efficiency standpoint, your power has a better transfer. Also, some have described the feel of the Trek as "dead". I noticed it, but wasn't bothered at all and I believe this is a result of its high frequency vibration dampening qualities, which is a good thing. This is what the Specialized people have the rubber inserts for.
Either way, I think you'll get a good quality bike, but, bottom line - I like the Trek.
Good luck.

Depends on your riding needs. Both are great bikes. Roubaix would probably have an edge in comfort while Madone will be closer to a full-blown racer. Then again, who says you can't go fast in a Roubaix. I'd go for the Roubaix then.

Buy the Trek honestly it's a better bike, though another point to look at is.........
Specialized bikes are made by low paid people locked in a factory for 12hrs a day. All the profits go to marketing a fat pay checks for upper management.
That level trek is made by people who make a reasonable living wage.

I bought the Madone because I wanted a race proven bike. I was willing to pay the extra money to get it. I have not rode alot of different bikes, but this is as good as I could imagine.
