Did he eat the squirrel? If so, some part of it may have caught in his digestive system. That needs to be fixed at a vets office or he could easily lose his life.
If he didn't eat the squirrel, it's possible he may have caught some kind of a disease from it. It's also possible that his ill health has nothing to do with the squirrel, and it's just a coincidence that he got sick right after killing the squirrel.
Anytime a dog doesn't eat, it's pretty serious. The one time, my dog quit eating, it turned out to be a bowel obstruction, and required emergency surgery. You really need to get your dog checked out at the vet. There's no way I could tell you from an email what could be wrong.

My dogs used to eat squirrels all the time and never got sick however I had to treat them for tapeworms every 6 months for it.

he could have gotten squirrel poison.. He really needs to see the vet tomorrow. It could be disease, cocci, or parasites, but the timing would lead me to think 'poison' first.. the vet can give a remedy (blood clotting medication) for rodent poison.

im not sure but maybe something might has affected him and or messed up his sense of eating but i would definltly take him to a vetinarian hospital for animals!
but im also srry about whats happened i hope he gets better!
