Matthew traces Jesus's lineage all the way back to Abraham, to fulfull the prophecy that the son of God was to be of the house of David. It is traced from Joseph, Mary's husband. But the story of Jesus's birth claims that Joseph was not Jesus's biological father. Why trace the lineage through him if that is the case?

Just another one of the many inconsistencies in the Wholly Babble. Just one of the many reasons that modern biblical scholarship makes a very compelling case for the idea that Jesus never existed... that he was, in fact, entirely fictional.

Excellent question, exactly correct and why should It matter what Joseph's lineage was. I do feel that the book of Matthew attempts to fulfill certain Old Testament prophecies.
There are other examples of this, it is unlikely that Nazareth was where Jesus came from and is only attributed due to a mis translation from Judges 13:5

Perhaps the idea about God being his father was added to the story later. I think in a different section of the Christian Bible it traces lineage through Mary as well.

Also, it was a patriarchal society.
