It refers to penetration of the hymen(usually through intercourse) and is associated with virginity and "deflowering" a girl or young woman with her 1st sexual penetration. It is called a "cherry" due to the normal presence of blood from this penetration since the hymen is a membrane spanning the entrance to the inner vaginal tunnel. This does not necessarily prove virginity since sexual contact and activity does not always occur at a deep enough penetration to break the hymen or even involve penetration of the vagina at all. It just signifies the rupture of the hymen, which can grow back with time if penetration does not reoccur for a long enough period of time, which is approximately 7 years.

When a guy states that he "popped a girls cherry', means that he has broken her hymen, or in normal, everyday talk, broken her virginity. The Clitoris can also be referred to as the Cherry, but, generally, it is usually known for taking her virginity. Don't bank on just doing it with any girl, man.
