I have never been told to take off a hat in church, however, I have never worn a hat in church because it is considered impolite to wear a hat inside any building!
Some churches prefer people to wear hats in church, I don't know the reasons behind it but that is there custom and you should respect that (so go to one of them if you want to wear a bobble hat ;p )

Only men are supposed to remove their headwear as a mark of respect.
Ladies are in actual fact supposed to wear headwear.
It's a very old tradition but not many churches actually impose this rule anymore.

Possibly as a dig against the Jews. God told the Jewis men that they should always have their heads covered as a mark of respect. Hence the Kippah/yarmulke/skullcap they always wear. They are not supposed to move more than about 6 feet from the bed before they have covered their heads.

A close fitting hat is allowed - like a jewish skull cap. Ladies stopped wearing hats years ago - it appears that some churches have lapsed.

Because you are supposed to show respect by taking off your hat in the house of the Lord. I am not sure why this is so.
