This is from your sinuses draining, especially at night when you are sleeping. The drainage goes down the back of your throat, resulting in irritation and pain. You can try gargling in Listerine, this always helps mine. Also, sore throat lozenges. Ultimately, you have to treat the source, which is your allergies. Once the drainage is done, the sore throat will subside.

It is the other way round. Infection of sore throat preciptates an allergic response sometimes immediately.
