In days gone by, mothers would bathe their babies in small tubs, and afterwards, use the water to wash the porch or water the garden. Mothers always have more things to do than they can get to in a day. This saying was a reminder for them not to get in such a big hurry to get things done, they tossed out the bathwater before removing the baby, to take things one step at time and not forget what was important. Babies were especially precious because many of them died early in life from common diseases, birth defects and accidents.

Well, back when every one took a bath in one tub, the Dad would go first, then the Mom, on down the line until the baby, who was last. By then, the water was getting pretty gross and dirty, so it was like, oh, the water is so dirty, you might not see the baby in it, and accidentally throw it out with the old water.

The saying is "don't throw the baby out with the bath water". It comes from an old practice of families sharing a tub with the children being bathed last. (Yuck!)
The saying basically means that you shouldn't overreact or go overboard on a solution to a problem.

The actual phrase is dont throw the baby out with the bath water. In other words the water that you washed the baby with is now dirty water and you are going to dump the water. Don't throw the baby out with the water just because it was dirty because now the baby is clean.

Not to disregard good ideas just because they are mixed up with other bad ideas. Like a screendoor on a submarine. The screendoor and the submarine seperately are both valuable. Putting them together is a problem. So, if we were to get rid of all screendoors and all submarines just because a screendoor on the outside of a submarine causes extreme leakage, we would be foolish or be throwing the baby out with the bath water.
