I've given dogs Benadryl without any problems. Wrapped up in cheese, or a dog treat like Snausages.

Our lab developed horrid problems when we moved to Texas.

We did the special diets, formulated allergy shots, prednisone, and finally he is just on Benadryl.
The biggest improvement came when we took out all the carpet from our house (not specifically for the dog). All of our allergies improved dramatically.

You might check the bedding and rugs he's laying on. That could be contributing as well.
From been there, done that...

There are several antihistamines that can be effective in dogs. Not all of them work for all dogs. You and your vet should decide which to try to see what is effective for you.
I'd work at identifying the source of the allergies too, as antihistamines can loose their effectiveness after long term use.

I would be more concerned with removing the trigger than treating the symptom. Pyoderma can do damage on a cellular level.

Have you identified the allergen?

You can safely give your dog benedryl. Call your vet with the dog's weight to be sure of how much to give. Good Luck
