The natural fats found in nuts are very good for you, and are essential to being healthy. Nuts do vary in calories, but, since nuts are an excellent alternative to almost every other possible snack food, don't worry about that as much as making sure you get enough water, vitamins, exercise, etc. as possible.
As far as the breakout -- sounds like an allergy, actually. Get your doctor to do an allergy test! It could be dangerous for you to continue eating certain types of nuts if you are allergic to them! The same "pimples" that pop up on your face are causing a reaction inside, including possibly constricting your airway. Be careful until you know for sure!

Nuts are very high in fat. However, they are monounsaturated fats, which are the healthiest kind. They help keep your heart and body healthy. Nuts are much healthier than loading up on meats for protein, because meats are often high in the unhealthy (saturated) fats.
I would also recommend nuts over protein shakes, as protein should only make up 10-15% of your daily calories. Most people think we need a lot more protein, especially with crazy fad diets like Atkins out there. Too much protein is hard on your kidneys. About 50-55% of your calories for the day should come from carbohydrates (whole grain breads/pastas, fruit/vegetables), 30% from fat (especially monounsaturated, found in nuts, and olive/canola oil), and 10-15% from protein.
Other good protein sources are dried beans, lentils, and foods made with soy, like tofu, veggie burgers, etc.

Nuts contain healthy fats, and are great if you are trying to gain weight. Foods generally wouldn't cause you to break out. If anything, I would guess you get pimples due to some form of allergy.
If you are going to eat nuts, go for almonds. They are one of the healthiest and easiest to find, and should be good for your skin (rich in vitamin E.)

Many people are aware that fat, the most concentrated source of energy in your diet, is a vital nutrient. It provides essential fatty acids, helps maintain skin, and carries many fat-soluble vitamins such as A, D, E, and K. The fat content of nuts varies from nut to nut.

Pimples eh... watch out, you might be allergic to something.
Don't just eat protein only. That's not healthy. Eat a healthy balance diet with a little bit more emphasis on protein.
Good luck!

Nuts are fatty. But they are also good for you. The lowest fat nuts are almonds, so get some almonds and snack away.
