Contraindications are reasons you should NOT take a particular medication. For example you may already be taking a medicine that may be harmful if used with another, so the other medication is contraindicated in that case.
Some medications, like tranquillizers are contraindicated (or not advised) if the person has consumed alcohol.

A side effect is a direct result of taking that medicine - i.e. hair loss during chemotherapy.
A contraindication is a warning not to use the product in certain patient groups i.e. contraceptive pills cannot be given to a pregnant woman.

Contra indication is due to effect of medicine some unwanted disease or symptom of dieses shown during the line of treatment. Like due to antibiotic diarrhea may occur.

Side effects are things that can happen to you while taking the medication, like dizziness, nausea, weight gain, etc.
The other, if you mean what I think, is when two or more medications taken at the same time can have adverse effects...I've heard of people dying because they shouldn't have taken a certain medication with one already being used.
