the first one is right -- "how" is asking whether or not the company treats the employees well or badly. It is asking a good or bad question, like "how are you?"

We wouldn't use "what" and "treat" together in this way.

I think for sentence one we should change "its" to "their". As for sentence two it can be modified by changing "its" to "their" and a "to" to the end of the sentence. Hence it becomes "What should a good company treat their employees to?"
