Yes, as a Filipino you need a visa to visit Taiwan and/or Korea. The fact that you currently working and living in Japan unfortunately does not make any difference.
I don't know what the second answered was thinking, but of course you do NOT contact the (PRC) Chinese embassy if you want to go to Taiwan. Although the (mainland) Chinese like to think otherwise, Taiwan is de facto independent and has its own visa procedures.

It looks like Filipinos do not have to pay a visa fee!

Apart from this, it is worth mentioning that if you book your trip (or even just your flight) through a Japanese travel agency (like HIS, IACE etc.), they often offer to take care of your visa application for a reasonable fee (something like 5000 yen). This can save you a lot of trouble and worries!

Don't go to China embassy. Taiwan Representative Office is in Osaka.
Korean embassy which have jurisdiction of Toyama is in Niigaya.
You had better ask travel agency to get an VISA.
