The ketchup in packets doesn't separate enough. Besides, have you ever TRIED to shake a ketchup packet? It's really frigging hard!

Because the packet is the most perfect container for ketchup. Glass and plastic bottles, due to their imperfect shape and inflexibility, improperly hold the ketchup, and so it separates. Not so with packets.
Note, though, that CATSUP contained in bottles doesn't have this problem. This is one of the great mysteries of the universe.

the packets are vacuum packed and have no air in them. you can't shake the ketchup since there is no where for it to shake to.

Because the bottle is usually in the upright position most of the time and can get a layer of water in them from condensation, since the packets are sealed they do not get this condensation.
