For the same reason donuts do, the middles weren't getting cooked way back when they were first invented, so they got cut out. Now they can be cooked 'whole' but we still put the hole in.

Bagels have holes because they would slide them on a stick and presented them In the same fashion as donuts were presented before laying them in trays which occurred around 1954.
